How do I modify item cards and Bill of materials when there are open invoices/ open ledger entries against this item?

You can not do it with customer license but you can do it with partner license and it is possible by blocking the program which prevents it from changing the data of Item card
P.S . I suggest you should check this on test bed which will clarify the impacts of change in data on ledgers
What exactly you want to modify on the item card and Bill of materials?

I wish to modify base units of measure that were incorrectly set up within the BOMs, they are clashing and once the BOM is opened it cannot be closed.
How can you setup the base unit of measure in BOM?
